Well I feel dumb.
Stupidly obvious reason military ammo is smaller than civilian ammo: it's lighter, you can carry more individual rounds.
Turns out it's a good idea for other reasons as well, but IMO the above one cinches it all on its own.

It's more about velocity really.
Plus military rounds aren't meant to kill, they're meant to maim.
Similar design changes happened to land mines, which used to be lethal traps, now they are just designed to blow half your leg off.
A proper military doesn't want to kill the enemy, since a dead soldier can be left for later collection. Wounded soldiers are a logistic burden.
